Narita Express is a good choice, you can buy round-trip ticket to JR Shinjuku with your passport, you will have about 30% discount.
At Shinjuku station, you can take subway Oedo-line/Taxi/Bus to my apartment or by walk. The apartment is only 1.7KM away from JR Shinjuku station.
Taxi (at west exist of JR Shinjuku, 740 Yen) is recommended if you have two or more people.
After you get into the apartment, please have a check of the house manual, then you will not running into problem like can not get the hot water, etc.

Please use the room WIFI while in the apartment (keep pocket WIFI off), which is much faster and more stable, and no data limitation.
Towels are slippers are prepared, but you need to bring your own tooth brush and toothpaste.
